The movie takes place equally in the real world as in the matrix.
It starts in the Matrix, where Agents are policing the scene as usual, and freed humans are reluctantly surveying the scene... looking for "the one" to emerge once again...
Meanwhile in the real world, the robots have discovered a way to clean up some of the darkness in the sky...
All of a sudden a lot of weird things keep happening... for instince:
Morpheus runs into someone he was close to before he was taken from the Matrix, but they do not recognize him. In a startled moment, he is captivated by their pacivity. They didn't recognize him, at all.
Then it's realized that the general population in the Matrix has decreased by 15%. Of course, a too dramatic decline in population would cause the whole thing to fold in on it's self, so Morpheus and co. investigate to figure out what's happening.
They browse the surface, and comb through crop fields to discover something very alarming.
The robots in the real world are unplugging people and eating them, and re-writing the lives of people around them to forget they ever exsisted.
The problem then becomes that they MUST find "the one" ASAP (without letting anyone, agents or otherwise figure out what they're doing), and have him (or her, I guess) infiltrate the main program and somehow take control of it before (in miraculous fashion) finding a way to destroy the big huge evil robot thing from the end of revolutions.

Note: Since they didn't "officially" proclaim Neo as dead, it would be an excellent addition if Neo was 'the one' again... held in a coma as a temporary host for "the code" where they can keep their eye on it... It would require a really cool rescue operation for Morphius to get Neo (returning the favor from the first movie)...

Yeah. I remember that thread, interesting stuff. I know if I ever see that I will have to become a vigilante and fight em off. I gotta remember to keep one pistol shot though... just incase. They ain't taken me alive.
Okay, one big question: How does cleaning up the sky relate to eating the people?
And why should the machines start eating the humans? That does not sound logical. Then they might as well do away with the Matrix all together and maintain the humans in a vegetative state, keeping them alive until they are consumed.

Because, for the trasition between being dependent on the matrix and eating people, they (the robots) decide it would be best to have two energy sources in case one of them runs out (like if they eat all the people, or the Matrix suddenly fails killing all the people). Also, it would be a convinient way to give humans their planet back so they don't have to live underground once the Matrix is destroyed.
Oh, and that robot sure as heck was evil. If that thing woke me up in the middle of the night I'd scream like a little girl and jump head first out of my window.

After The Matrix Online has come out I have heard rumors that this may open up another plot line or something for a possible new series or something. Either movies or comics or who knows.
