Here are a select few:

-- According to some crew members, Keanu Reeves was really vomiting as shown in the film when his character Neo leaves The Matrix for the first time.

-- The scene in which Neo meets the gifted children in the Oracle's apartment is an homage to the similar scene at the end of "Akira" (1988).

-- Ewan McGregor was offered, but turned down, the part of Neo.

-- The name "Neo" is Latin for the word "New."

-- When the traitor meets with agent "Smith," we learn that his name is Reagan. He says he wants to be someone important, maybe an actor, and that he wants to "remember nothing"! Sound familiar?

-- The glyphs on the computer screens, with the exception of the call traces, consists of reversed letters, numbers, and Japanese katakana characters.

-- Inside the Nebuchadnezzar there is a brief shot of a plaque with the ship's name, above which it says "Mark 3 no. 11." The Biblical verse Mark 3:11 is, "And whenever the unclean spirits saw him, they fell down before him and cried out saying, `You are the Son of God.'"

-- When Neo is meeting with the Oracle, the music playing in the background in her apartment is Duke Ellington's "I'm Beginning to See the Light," a reference to Neo's continued awakening.

-- In the movie "Higher Learning" (1995), Laurence Fishburne's first sentence was: "Welcome to the real world."

-- Cypher is a play on the name Lucifer - the devil.

-- When Neo is calling to get extracted from the Matrix, he says, "Mr. Wizard get me out of here," a reference to the 1960's cartoon "Tudor Turtle"...

For some reason I heard that awhile ago, (awhile meaning while The Matrix was still in theaters) that someone got ahold of the script and it showed Cypher's first name as Louis, and that was how you were supposed to link it, Lou Cypher, Lucifer. But I am not sure its true, but it still works.

'louis cypher' is the name of the character played by deniro, who is later revealed to be the devil. rourke even remarks, "louis cypher...lucifer. even your name is a dime store joke." but actually the bit is even older than that.

one has a helicopter on it (with a propeller that looks like infinity) , a *3* (Trin?), *P*, *L*, a dog or something (Trin encountered a helicopter soon after this-
another has a *J*, *W*, something that looks like a cable-car, and an old-style TV like the Oracle's and Morpheus's not the Architect's (lots of TV's)
another has *V*, *I*, *Z*or*N*, *9* (Oracle's floor is 9 and apartment number is C960), and a locust - i am thinking locust, lepus both consuming everything in sight - Smith, possibly squiddies -
also there is a lady carrying a new baby -may mean nothing
Trin exits #303 in Reloaded and the exits look like it loops right back-
when Morph sees the agent on the truck he goes under a sign that says

Whipple Ave 1/2
Woodside Rd 1/2
Marsh Rd. 3 3/4

then as he passes under, the other side says the same thing- i really think everything is a loop there

ahh yes, either way too much time on my hands (no) or i am quite obsessed
i enjoy all this great stuff you guys think of and find, more than i can say - please keep chipping away at the mystery - i have a feeling that there will be plenty left after Revolutions
